To set up AquaSphere, place the main board in the center of the playing area. Each player receives a player board, a scientist pawn, several bot tokens, and submarine tokens in their chosen color. Distribute crystal tokens, octopus tokens, and time tokens to their designated areas on the main board. Shuffle and place the various action cards and base expansion tiles near the board. Players place their scientist pawn on the starting space of the programming track and their bots on their player board, ready for programming.

Executing an action involves moving a programmed bot from your player board to a corresponding action space on the main board, potentially triggering further effects or resource gains. Players can also choose to pass their turn.

Scoring occurs during four intermediate rounds and at the end of the game. During intermediate scoring, players gain points based on the number of active bots they have in the central sectors of the main board, with bonuses for having the majority. They also score points for collected crystals and lose points for uncaptured octopuses in sectors they dominate. At the end of the game, additional points are awarded for completed base expansions, deployed submarines, and any remaining time tokens.
